School officials said the victim is not a student and that the claims of sex assault did not happen on campus.
The school said Cole has been terminated in light of the allegations.
Prosecutors said both incidents happened at a Missouri City apartment complex. The first alleged incident happened in 2009 when the girl was only four years old. The second allegation involving the same girl happened last August when the girl was nine years old.
Cole, 32, is charged with super aggravated sexual assault of a child under 6 and aggravated sexual assault of a child under 14. He is being held without bond at the Harris County Jail.
Before Wednesday, Cole had no criminal history.
Harmony Schools issued a statement Wednesday which read "Earlier today at a Harmony Public Schools facility, a staff member was arrested while on campus. This situation is unrelated to our school system. Harmony is working with authorities throughout this investigation and is providing necessary information as requested. At Harmony, our students' safety and well-being is our first and foremost priority. Our students remain in a safe, nurturing environment."
